If you use the plugin to reply to a comment, then the comment that was just posted is not compatible. However, Keith also has an edit feature on his plugin which enables similar functionality. If you're interested in making the two 100% compatible, I can send you a code fix, but I personally decided it wasn't necessary due to the overlapping feature set. Kirk,

As you may have already read in that email I sent you it was the "Do-Follow"plugin that was causing the Wordpress Automatic Upgrade" plugin to fail on reactivating plugins. I simply deactivated the "Do-Follow" plugin and then reran the automatic upgrade on both blogs and all went as it should with no problems. I have no idea why "Do-Follow" would cause it to lock up on reactivating the plugins step but it does. If Keith emails me back I'll let him know. Perhaps he can kick it around some.
